Everything in the last 2 hours of Nier Automata had me in tears.
Funnily enough, I think the moment that really got to me in Automata was finding Kaine's house and seeing that Emil had planted a whole field of Lunar tears in memory of his friends.
Something about that imagery and hearing the music from the first game hit me hard.

It kind of builds up. After the beginning of route A when shit hits the fan everything just keeps on getting more sad.
That one was interesting though. When it tells Devolla and Popolla's backstory, it's super sad but it really relies on the music. Remove the music and I doubt it would have much of an impact.

This and stumbling upon Emil's little shack with his theme playing in the background were the only parts of Automata that got me. Just the idea of him trying to cobble together a cozy little hovel out of junk, living alone like that for an impossibly large amount of time just broke my little heart.
Technically not videogame but the end of Assassin Creed Embers hit me hard, i really liked Ezio.

Not cry, but there have been a handful of instances when I genuinely felt bad for some characters. Most recently was Dana of Ys 8, legitimately felt bad for her, and also completely useless, as there is no way to prevent her suffering.

The writing for games generally sets a much lower bar, but strangely I feel like it's easier for me to get emotionally invested with them than I've gotten with most movies and books that I've experienced recently.
There's something about the culmination of different elements that resonates with me. The extended time you spend with the story and characters, the music, the addition of player input and the choices you make, etc.
Don't think I've really teared up over a book since asoiaf.

The players fighting against the creators of the game is a pretty straightforward representation of the pods going against their core programming/creators in order to give the androids another chance. If you never gave a shit about 2B, 9S and A2 I can understand it falling flat but they really resonated with me personally and I thought this section in particular was fantastic.

Many videogames have made me cry, there is literally nothing wrong with being invested in fiction.
I do this weird thing that I tear up when something is awesome, like during the ending of ME1 when the Alliance shows up to save the day. It happens in movies all the time to, the movie could be shit to but if something spectacular happens I tear up like in Jurassic World when the Trex and Indominus duke it out and the raptor helps out.
Emils shack didn't make me cry, but his death had me in tears.
P3 ending and carrying Zulf in Bastion made me choke up.
Not sure why but I cried a bit at the end of ALTTP. Because my awesome adventure just ended I guess.

I played through the game with my younger brother (everytime we died we switched controllers) we had no idea what we were doing and went in entirely blind. It was the most fun we were having since halo 3. I finally connected with my brother again. When it ended I knew it was over, that we would be distant to each other again. When dark souls came out I called him over for a drink and a joint, and we played all the way up until anor londo in a single sitting. He never came back over to my apartment.Mentally cried after he left both times. God family relations are a bitch when you're adopted.

The best ending (specifically the cutscene part after the boss fight) of the first Bioshock was the first time I actually cried about something in a video game, although they were obviously tears of happiness. The whole thing about rescuing the Little Sisters was pretty much what said about The Last of Us, and I guess that's what got me at the end.
I also get the chills, Ive caught myself during cheap straight-to-tv movies and always wonder why I do it like during the fucking Lizzy McGuire movie when she sings by herself for the first time.

The only time I came close was Ikaruga and Walking Dead season 1. Never really sobbed or shed tears, but I definitely felt that sharp feeling you get in the chest.

Also, the endings of Transistor, Okami, Ghost Trick, Ib, Asura's Wrath, Kingdom Hearts 2 and Persona 3.
Apart from that, killing Undine in the neutral route of Undertale and some bits of Drakengard 3 and Nier 2010.
