I've only seen the anime. In the anime for most of the first episode he says apprentice, but then at the end after the fairies try to take her he say oh yeah I want you to marry me eventually.

That doesn't make a big difference on the morality of it. You shouldn't get into a relationships in which one person can easily and without consequence strip way the other person's livelihood, meanwhile the other person can't or doesn't think they can do much.
It's similar to how it's unethical for a boss to date a subordinate. Even if the subordinate initiates, the boss has a responsibility to clearly not accept the advances.

I can't blame you for being put off, but you have to realize that a major element of the story is focusing on just how inhuman Elias is.
He wants to marry her (at first at least) because he has seen many other master-student relationships turn romantic. He believes that it's just something that's supposed to happen.
Elias is has a truly awful comprehension on human emotions and relationships, so much of what he does is emulation, not understanding. Really the only emotions he really has consistently are a love for Chise and an extreme hostility to anything he perceives as endangering that.
