He was majorly threatening in Galaxy, I loved his portrayal there. He was a total badass.
He was also pretty threatening in Bowser's Inside Story, which was great because he was on your side. Punching fuckers to kingdom come as this 2 ton tank made out of spikes and fire felt awesome, and that's not even touching on the sections where you played as him in his giant form.
As others have mentioned, Galaxy and the more recent M&L games have made him threatening.
Ironically, the Paper Mario series was partially where his villain decay began.

The dude took over an entire kingdom under Mario's nose, yet he attacks the heroes from his sweet new car (which he later pimps out) and later builds an amusement park in his image. And that's without mentioning Meowser.
