Because naming the religions that have shat up the world the hardest will get you snackbar'd or sued for being "anti-Semitic".
Laziness. It's far easier to depict a religion, company or government in a negative light because the notion of power corrupting is universally accepted. If you want to make something powerful positive, you have to put in the legwork and that requires writers who are capable and who give a shit, neither of which are often found within the vidya industry.

I've seen an unfortunate amount of Christian movies, and they all end with prayer magic saving the day and kissing god's ass.
That's not entertaining, unless you're looking for things that justify your beliefs.
Pretty easy. Make a game about early Christians trying to survive being killed by Roman soldiers, and Pagan barbarians, all while trying to spread the word of Jesus.
Because Christianity has had its day during the dark ages (and we all know how that went). It's a great symbol of any kind of outdated way of thinking which keeps the progress of the story from moving forward.

Religion or Christianity is a personal thing, and your relationship (or non-relationship) with it is something that takes a lot of thought and introspection, in the end, only you can truly figure out.

The church is a big group that wears fancy hats and has secret meetings that you aren't privy to, thus it's interesting to make it a shadowy figure that literally controls people's minds that you can fight against.
Also a lot of games where christianity is evil are Japanese and they pick it because that's as weird and foreign to them as Japanese culture is to us.
