It's probably because Ubisoft games are DRM riddled and poorly optimized. It's your CPU that's bottlenecking the game.

I'm ac3 you really had to be careful with wind direction.
In Black flag you can pretty much ignore it.
You are right that it feels better in 3, but since you sail around a lot in Black flag it would be pretty annoying when the wind won't let you go where you want.
