Killing Harmony refers to Kaede's execution. Not only is the musician the first to be executed, her actions in trying to kill the mastermind essentially killed the harmony she worked so hard to build in the first chapter.
After finishing it I assumed it related to the outcome of ending the killing game. The world outside is a very peaceful place besides, and ending the killing game could cause some sort of shift in how people satisfy their need for violence and murder, ending the harmony of it all. Just my thought.
It kind of makes me wish they didn't change it, since the Japanese subtitle "Everyone's New Semester of Killing" was actually plot relevant to the ending.

She did pretty well at countering both Kaede and Kokichi, and kept adapting whenever Shuichi tried to do something. She only panicked when the three survivors decided not to vote and even then she tried to do one last act.

I just finished reading this a few days ago. Looking back though archives, it seems like the consensus is that Tsugumi faked their audition videos and simply getting kidnapped in the prologue is what actually happened. I can't wrap my head around how or why she would do that unless she expected to get cornered in the end and cosplayed some participants to drive the point home. This would also obviously make cosplaypox fake and the entire world she claims to have existed extremely dubious.

But then the scenes with this young boi doing something on his phone were just a cram? It wasn't something given from Tsumugi, just narrative shit.

True, but the scene still doesn't imply the world functions exactly how Tsugumi outlined it. The prologue does make a lot of sense if you read it as the truth and the first flashback light usage changes who they are, but there's a lot of interesting issues with that line of thought too.
