Its literally the only Zelda game along with the first one that is an actual Zelda game. Think about it, what is the defining feature of Zelda? Is it the villain that has been the same for every game? No. Is it going through all the different themed dungeons? No. Is it about using new items you find a long the way to further your progress? No.
It's literally only about being able to do all the dungeons in whatever order you want and having that exploratory freedom. What's that you say? That the 20 games that came after the first one that are all very similar and much more iconic are really the true heart of the series? Sorry but no those games are just pale imitations.
I'm 40 years old and every Zelda has disappointed me after the first one because they are not real Zelda games.
Breath of the Wild is the first REAL Zelda since the first one because you can go in whatever order you want and that's literally all that matters in Zelda and that's why it's the best one.

I like them all, but out of the bunch I'd say Skyward Sword or Twilight Princess.
My main complaint about Skyward Sword is that it dragged on a bit near the end and that it re-used too many bosses. But the the dungeons were pretty fucking fantastic and I, personally, really enjoyed the motion controls (with the exception of dowsing, that mechanic was fucking retarded).
My main complaint about Twilight Princess is that the artstyle was pretty shit and the whole intro was extremely tedious. Not to mention that the world felt very empty and lifeless. It had some of the coolest characters in the series though, and a pretty cool story.
We all know it's Skyward Sword, and not because of motion controls but because of constantly revisiting areas, refighting bosses and almost the entire game being corridors.

The only reason Zelda 1 could be open world was because every dungeon was nothing but enemy rooms.
The series had to become more linear once they introduced weapon-based progression. But the trade-off was better dungeons, enemies, and overworlds.
ALTTP and OOT were the closest we got to a blend of both.
MM > BOTW > WW > TP > OOT > SS

This takes an hour or more to do. Plus there's that first wolf tutorial before you meet Zelda.

TP issue for me is that it's a pretty bad looking game and by the time TP came out the "Zelda formula" was wearing thin. Since TP is more or less trying to be OoT 2.0. It's honestly not a bad game at all hell no Zelda game is honestly bad. But it is one of the most bland Zelda game in the view of when it came out.

The dark story and atmosphere is cool and all, its main quest is by far the weakest of all the 3D Zeldas. Wind Waker and Twilight Princess are easily better games, but get shat on way more by the fanbase for some reason.

WW, TP and SS are all fine games, but they felt half-baked.
TP for me. I have never even finished it. SS is garbage too but with TP it just felt like I wasn't playing for hours and hours. I know SS did it too but I dunno. I'm not trying to make an objective argument I just really didn't like TP.

Skyward Sword is everything dodgy about Twilight Princess exacerbated to the breaking point so Skyward Sword. That said, neither are bottom of the barrel 3D Zeldas, even Skyward Sword is better than Wind Waker or Breath of the Wild.
You might have a point if Breath of the Wild had dungeons worth a shit but it doesn't.

WW isn't perfect, but you could tell what they were trying to do. It's a flawed masterpiece.
TP on the other hand, felt like a game that nobody wanted to make. Outside of the dungeons, I have no idea what they were even trying to do. The wolf transformation was a complete nothing, and there wasn't really anything else in the game to set it out from the rest of the series. It was like the NSMB of Zelda.

Yes, but I'm almost certain it was intentional except for Ilia who they tried to shill even though she was shit in every regard. The characters are somewhat macabre-looking exaggerations that fit nicely with the melancholic, serene and somewhat moody atmosphere of TP. I love the characters and they were brimming with personality, even the one-off minigame guys

Without a doubt Skyward Sword. The controls are obviously a step up from Twilight Princess Wii but absolutely everything else is a step back. Zelda games shouldn't be THAT linear, and aside from controls and like, two dungeons, it was unremarkable.

BotW with WW for HM. Enemies are damage sponges in BotW, not to mention weapon degradation and flurry rush/bullet time being the only useful mechanics that aren't gimmicky as fuck. WW is OoT's but with parry QTEs.

TP's one of those games where people usually enjoy it while playing it but then they step back and see the cracks in the armor when really looking at it. That said, it's the same for every other post-N64 3D Zelda.

Wind Waker is the worst 3D Zelda. But OP is asking whether Twilight Princess or Skyward Sword is worse. The answer is Skyward Sword. Despite having a fantastic surface overworld, it's split into three isolated levels accessible through an empty sky overworld. There is a lot of backtracking and reuse of areas, rehashed boss fights, Fi crushing your hand in the amount of handholding. I could go on. That's not to say Skyward Sword isn't a good game. It's just not as good as Twilight Princess.
It is when you suddenly remember that SS was a thing. I'd take a second-rate OoT over whatever the fuck SS was trying to do.

MM is arguable based on one's disposition for its unique qualities but OoT is definitely the most solidly designed of the lot across the board. Relative to its sequels it's very jack-of-all-trades. Its biggest sins largely pertain to it simply being as old as it is.
I went and played them for the first time recently and TP felt like OOT but strictly better. Maybe that doesn't work for you if you played OOT ages ago and wanted something new out of TP but from all the shit talking on Sup Forums TP really surpassed my expectations and OOT failed to meet them. MM held up really well though.

The problem with TP is that it didn't do anything new. It's essentially "Ocarina of time, but more of it." It didn't have an identity of its own. Even the wolf sections are basically a retread of LttP's bunny sections. MM added the time limit, SS introduced bad combat, the DS games were built around the idea of being shit, and BotW brought us Ubisoft towers. TP was just a Zelda game with its head up OoT's ass.
With OoT it tends to get bonus points for doing it first. TP is overall more polished and just plain has better dungeons, but I understand the preference for OoT. I love both games and I really appreciate the tone TP was going for in trying to make the adventure feel like this huge epic. It justifies the slow beginning for me.

I think he's on to something, user. I hadn't really thought about it before because truth be told, it's a Zelda game (they don't have to design shit) and I fall in love with each and every one of them, but TP's people really are all jarringly different from one another. The argument could be that "realistically" nobody would look like anyone else, but honestly they hardly look like they're from the same species save for basic humanoid form. Zelda, Link, Ganon and even Midna (true form) look reasonably similar, anyone from that other user's pic (aside from Hena and the Indian guy) look like they come from some different game(s) entirely.
