Not necessarily and that's kind of reaching. The more likely explanation is that Nihilus had an edgier, cool design that's easy to market to dummies.

Atris fell because she was trying to kill Dark Jedi too hard. She accidentally basically all the other Jedi because of it.

He's pretty important. He eats almost all the jedi after Atris leaked their meeting location to him thinking they would be able to beat him and he's got similar powers to the exile, which is ultimately the source of his downfall because he tries to eat a force eater and gets eat himself.
Also like you Nihilus got hid powers from the Malachor V incident.

Did TSLRCM ever restore the Darth Traya Atris in the Dark Side ending? Her lines for Malachor are all recorded in the game files. Why not make a cutscene where Atris kills Kreia and assumes the role of Traya herself for Dark Side ending?

It's literally the original intent by Obsidian.
Atris was supposed to become a party member and the final boss was supposed to be either Kreia or Atris depending on your choices. Atris would assume the role of second Darth Traya if Kreia ended up dying.
Because they were created specifically for KotOR. The Selkath were one of the biggest additions to Star Wars lore that KotOR had. Everything else in the game was just borrowed from other stuff people had written. Not only did Bioware create the Selkath, but they created "kolto", which is pretty much the Old Republic era's predecessor to bacta, as a means of establishing Manaan, which they also created, and explaining its government, history, and economy. That's why Manaan is so fleshed-out compared to the other planets and contains the most Sith vs Republic content. After putting that much work into the Selkath, it's only natural Bioware slapped one on the box.
Manaan is unironically my favourite planet in the game, even if the actual quests are are rather meh and the underwater portion is straight up terrible.
It has best atmosphere and music overall.
Would you prefer a fucking wookie or a sand person? The only other reasonable choice would be a Sith hopeful from Korriban.

It wasn't the generator itself, the exile(and probably nihilus as well) unconsciously formed abnormally strong force ties to everyone he met, and when the generator was activated, everyone, friend and foe alike, died, flooding him with echoes. The Exile cut himself clean from the force to survive, Nihilus fed on what little there was left of life instead.

Nihilus' design is cool as fuck. Would you prefer if Kreia were the centerpiece? It makes her more mysterious.
I checked the audio files. There's a few lines recorded but nothing more. It's not enough to actually place Atris instead of Kreia.
Atris is literally just KotOR period Mace Dindu.
Dindu's Vapaad form literally requires the user to tap into Dark Side and makes the user stronger the more powerful Dark Side users he fights.
Most users of Vapaad straight up fall to the Dark Side too precisely due to the form having the user constantly on the edge.
Also note how Dindu was very zealous in his intent to erase the Sith.
Atris is just KotOR's Dindu.
Windu also broke the Jedi Code like an idiot and killed the entire Jedi Order.
Well, Dindu was in a stalemate regardless since Palpatine planned for everything.
If he got captured, he'd just have the Senate believe him it was Jedi trying to make a coup d'état, and he knew he won't get killed since he knew Anakin would come to save his ass.
Dindu and the Jedi were screwed no matter what they did in this situation, it was a plan 1000 years in the making that accounted for pretty much everything.
In the EU Dindu literally has the ability to see the "shatterpoints" in a given situation or individual, i.e. the flaws that can be exploited to change the course of events. Basically Karnak shit. Really dumb ability to give to someone when their role in the movies is getting fooled for years then punked out

His Evil ghost side, but it is too edgy.
There are some references, for example his mask, and the related dialog.
Just because he can see points at which butterfly effect can occur, doesn't mean he'll pick the right one, it's still RNG, and he's clearly picking the bad ones.

He is the game's primary threat. He is responsible for everything that happens on Dxun and Onderon, destroyed the Jedi Order at Katarr and them subsequently going into hiding.
He's also a mirror reflection of the Exile.
People can't grasp that Traya was never a threat, we straight up see her being bodied by Sion and she admits she's weaker than both Sion and Nihilus. Traya being there at the end is to teach you a lesson now that you've dealt with the major threat.
