Even if you're talking about graphics, DBZF is a full 3D game. It's not a 2.5D game. A 2.5D game would be something like Blazblue since the focus is on 2D characters and the environments are 3D.

DBFZ has less characters because of the graphical style they (gladly) went with
Each character requires significantly more effort because they have to manually animate and shade each frame of each movement
Regular 3D is much faster to work with since you can tween, reuse, motion capture animations, and the lighting engine does the rest, but it would end up looking like xenoverse

Dark Link was a twist final boss which was supposed to reflect Link's entire struggle. He was introduced 5 minutes before the end of the game and wasn't the main antagonist.
