As pointed out in another thread, it was likely removed in anticipation of ESRB labeling it problematic. Pointing a gun at the user/screen is literally noted in ESRB guidelines as a problematic element, much like pointing a gun at your own head.
And before anyone mentions Persona 3, note that most ratings boards have only gotten stricter in those intervening years. Stuff that was A-OK back in the PS2/gamecube days isn't allowed anymore.
