The aliens should have been something like the Quake Strogg. On Earth it was seperate machinery and robots but the invading aliens decided to combine and improve on their fleshy bodies. So flesh and bone become fused with steel plating and cold wires.

Aliens arrived but the androids put up a better fight than humanity ever could. Emil probably turned the tide by endlessly replicating himself. The aliens create the machines to combat the androids but eventually the machine network hivemind decided that the aliens were unworthy masters. Unbeknowst to the androids, the Machines rebelled and killed the aliens. The hivemind decides that if it doesn't have a capable enemy, it will cease to learn and evolve so it continues the fight and then fragments itself into a bunch of different networks/hiveminds so that the androids will destroy all but the strongest.
The aliens DID exist, but they're only a small footnote in history by the time the events of automata happens.
How would that make any fucking sense when the androids exist? Androids are human AI, built by humans and they understand humans. The learning process the machines conducted makes more sense for an alien AI.
That was the point. They weren't interesting in the least bit which is part of the reason machines killed them.

They just mean that they're not sapient and function rather mechanically, like a plant. That's why their answer to Emil was to copy Emil, and their machines were simply programmed to collect information and develop on their own.
The point of the aliens was to give the androids/audience something to fight against. A clearly defined evil makes for more motivated soldiers. A human created AI enemy complicates things. You always end up with the machines being right because humans ARE illogical and we kill each other over petty differences and it might actually be better for the machines to wipe us out or make us better. Aliens are a completely foreign enemy, likely as imperfect as us. And if they attack unprovoked? It makes them the clear bad guys. No one watches Independence Day and tries to side with unprovoked alien annihilation. It's the same thing here.
