His primary goal was to create a Tower of Babel scenario where people could not communicate in a spoken language in order to prevent Zero / Cipher from accomplishing his goals. Cipher was attempting to use the Philosopher's Legacy to create a one-world government (which is why the AI systems were created, the major focus of MGS2 and MGS4). Back when Cipher was still using his name as Major Zero, Skullface was a Black Ops "clean-up crew" to remove any and all traces of FOX from being at a scene. However, Skullface's psychotic tendencies eventually got the best of his nature.

As a child, during WWII, he was thrown around the Eastern Front, never getting his own language as each new captor introduced a new tongue, which made it difficult for him to socialize, make friends, and even understand warning signs. He also became irreparably scarred during these events, both physically and emotionally. Looking into the abyss of men's hearts, he absolutely hated Zero's attempt to realize The Boss' dream by uniting the entire world, and therefore sought to prevent it from happening by creating XOF.

In order to facilitate his goals, he had parasites developed that would only activate if the vocal cords of an infected individual vibrated at the right frequency in response to a certain language being spoken. By preventing people from speaking at risk of death, it would theoretically prevent Cipher from creating a united planet. After failing to defeat Big Boss and his rapidly-expanding guerilla team, he had Sahelanthropus constructed, a machine so powerful there was no available fuel source to operate it at the time, and required Psycho Mantis' telekinetic powers to do so. By arming himself with a bleeding-edge hyper-weapon that could tear down Mother Base and Big Boss, he could continue his operations uncontested. While he did die, it's thanks to his parasites that Cipher theorized a new way to control people: Nanomachines.

Skullface explains his connection to Major Zero as going in behind the operatives to leave no traces. He even taunts Venom about it by saying he's not as good as he believes he is, since Skullface had to follow him around in MGS3 and, unsurprisingly, didn't even notice he was being dogged the entire time.

Eradicate the English language to halt the spread of cultural annihilation due to being absorbed by the Lingua Franca, and make cheap, ‘legal’ nukes available to every nation, corporation, terrorist group and rich eccentric to level the global political playing field. He lost or had taken away everything that made up his identity, and after learning that his boss (Zero) wanted to unite the world by homogenising language and culture for complete control he sperged out because he knows what having your identity taken away feels like. So in essence he has fairly noble goals in wanting to stop the spread of cultural imperialism and empower everyone to choose their own identity and destiny, but in practice he was a scummy cunt who even admitted himself to being motivated by revenge and hate, thus perpetuating the endless cycle of war fuelled by men like Zero and Big Boss.

Exactly. XOF was apparently controlled by Cipher until Skull Face's coup, but considering neither XOF nor Skull Face is mentioned until Ground Zeroes, it's safe to say that this unnecessary plot point was added in an attempt to establish Skull Face as a villain.

Cipher isn't an organization, it's Major Zero's codename after FOX is disbanded and he's founded The Patriots using the Philosopher's Legacy. Skull Face took control of XOF after the CIA tried to disband it along with FOX. As for hierarchy, Ocelot at this time was still working for The Patriots, making him extremely below Cipher, a Founder.

No, Zero was the one who got ruined because he went into a vegetative state thanks to getting infected with a parasite by Skull Face, which allowed the other Patriots to operate without Zero's insight and allowed MG1 and MG2 to happen, which is what ultimately leads to Solid Snake no longer being a "pawn" and instead becoming a "player" threatening enough to take down the Patriots' after they've died and left their mark on the world. Compare Solid to Liquid and Solidus, who were easily manipulated by Ocelot, a Patriots member, in Zero's absence.

During MGS3, we get "The Boss' Dream," she wanted to believe that one day, soldiers would no longer be used by the governments that employ them, so soldiers could be free to do the right thing. Both Naked Snake / Big Boss and Zero / Cipher misinterpreted that message thanks to their personal experiences, with BB getting a medal for killing his mentor because she refused to compromise her morals, even though the US set her up to take the fall to prolong the war machine and the Cold War, and Cipher hearing her story about how, while in space for just a few minutes, she saw how meaningless borders were.

Cipher, with the Patriots and AI system, sought to tear down all the borders in the world by making it so that there WERE no borders. By establishing a one-world government, which uses AI to sift through, process, and sort all of the information being blasted, as well as using technology to heavily control and police the entire planet, it would end war as we know it because there wouldn't be another country to declare war on. Soldiers would never be abused, because there wouldn't be any soldiers left. No one would have to suffer the pain of combat casualties, or PTSD, or having to kill another human. It would be a perfect world... in Cipher's eyes.

Big Boss wanted to create a mercenary state of soldiers, by soldiers, for soldiers. Other countries would have to come to THEM, on THEIR terms, following THEIR rules, instead of soldiers because told what to do and when to do it by some fat-assed bureaucrat sitting behind a mahogany desk chomping on a Cuban while complaining about communism. Soldiers would choose which wars they fought, who they fought against, and who or what they fought for. Now there would be no meaningless deaths, no unnecessary sacrifices, no doubt as to whether a soldier was doing right or wrong. It would be a perfect world... in Big Boss' eyes.

Her will is summed up as "Let the world be". Do your own thing but don't destroy other's things, just leave the world the way it is. It doesn't even make much sense, if that way of thinking ever worked out whatsoever, we would not have wars to begin with. Solid Snake didn't even know her but ultimately he is the only one who acted on The Boss' will by freeing it from the Patriots AI's control.

He was fulfilling her will in the worst way possible. While he was fighting for everyone to fight and die for what they believe, he wasn't building any form of stability whatsoever. While the end result would be a libertarian's wet dream, it would also cause millions of unnecessary deaths that could be prevented with much better planning, not to mention the numerous morality crimes he committed to make his short-term plans actualized.

His plan of eradicating the english language dosn't make any sense. "Preservation of coulture" yeah in the middle of the cold war the russian would have pretty much ruled the world after the death of all the english speaker. Also what's up with his army of metal gear if the first wasn't even concluded by Emmerich and only the flying-fuck kid could use it?

It does not make much sense for her to repent though. She went from murdering (at least) two innocent medicine professionals, along with trying to strangle you, to repenting and saving African kids? For what reason? There wasn't enough time for that much character development.

The idea ON PAPER is that she tries to kill you, someone else gets the best of her, so she tried again after getting fixed and juiced, and not only do you kick her ass at her own game, you spare her despite everything she's done. The idea is unfathomable to her, so she spies on you, gets caught spying on you on Mother Base, and gets taken into custody, which she does so willingly since to do otherwise means getting killed. Whether or not she was plotting for you to let your guard down to kill you is irrelevant; over time, she ends up trusting you and potentially even loving you, and willingly gives up her own life in the end by directing the helicopter to your location in the middle of a sandstorm, guaranteeing her death since she will dry out and she can't go back to Mother Base because she's activated her parasites.

Her redemption is that she goes from trying to take your life, to learning you're playing an important, positive part in the world, and giving up her life in exchange for yours, instead.
