Could be several reasons.
It could be Klaus giving them admin rights allowing them to survive.
It could be because Rex's core crystal was the real one all along, which allowed them to transport themselves to them through it, sacrificing the Pneuma persona.
It could be Klaus last gift.
It could be because they are Aegis and special which the whole fucking game explicitly said numerous times.

This game's storyline is simple yet nice, but it has one major fucking plothole. Why would Jin join in with Malos in that flashback in Mor Ardain, when he knew exactly he was responsible for all the shit 500 years earlier. Malos even reintroduces himself to Jin, as if Jin never met him before.

It was explained earlier in the game that she could give the rest of her core to Rex to make him fully human at the cost of making her return to her crystal. She died but before she did she gave her full crystal to Rex so she could be revived.

Because he found out he was right. It wasn't Malos who sank Torna and killed Lora, it was Indol and Amalthus who in universe are considered humans, despite the elf ears. So even after the big war against the evil blade ended humans found a way to fuck with themselves, eventually sinking the one nation where blades and humans lived in peace and allowed the cycle of blades turning into Titans to exist, thus ensuring the survival of mankind. Also Malos couldn't see it was Jin at first because of the cloak, he only saw that he was a Flesh Eater.

Well he switched sides because after what happened to Lora he thought that humans were the real enemies and that Malos was right in trying to exterminate them all. In the end he switches back as it turns out that he was just burning for revenge against Amalthus, which he got.
