The Japanese language has much different pronunciation from English. He can write and read English perfectly fine, but speaking it is hard when the language you've spoken your whole life to everyone is so much different. Even a 12 year old could understand this.

Because you're watching with subtitles so your brain is not trying to really process the words being said. If you watched thousands of hours of anime without subtitles you would definitely learn a lot about the language like it or not.
