Because their cutscenes are just of them interacting, whereas the cutscenes with Rex and Pyra often had to push the story along since just stopping everything to have Rex and Pyra do some bonding is a bit annoying to players. HEnce why you get Heart 2 Hearts or just interacting with them through gameplay.

That being said, I thought they could have fit some more scenes of Rex and Pyra just talking in in more places, like in the Hotsprings bit, have Rex and Pyra just bond a little bit before Pyra/Mithra goes to the Hotsprings.
