The plot goes full retard only when the Valkyria shit is present, which is only a couple times throughout the game and doesn't permeate the entire experience like you seem to think.
It goes right back to concentration camps, experimental WW2 weaponry, political backstabbing and etcetera whenever the dumb villain isn't present.
