Playthrough #2 is where I decided to dive into those and really hone in on a lot of the other gameplay mechanics
Some of them have really important little stories that tie into the larger narrative. They're worth doing. There's one big revelation later, that's worth doing the side quests for.
Don't listen to retards suggesting you skip quests. 95% of side quests are vital to the main story.

Skip them and revisit them after you get Ending C, I 100%ed them first aside from the one that required you to grind and the final boss encounter was ruined for me due to being overleveled. It would have been the most emotional final boss in vidya if it weren't for me. Not talking about that one, I mean.
95% is a pretty serious exaggeration
If you want to get the most out of the game, the only sidequests I'd recommend doing are Emil's quest, Wandering Couple, Amnesia, and the two Operator quests, and Gathering Keepsakes are the ones I'd say are vital. Others like the ones you get in Pascal's village or the Amusement Park are pretty hilarious.
Some of them are kind of important to do.
Unfortunately by saying which ones, it's kind of spoilery in itself.
Plot-important quests: yorha betrayers, the emil quest, the one where you take a picture of the flower, and Amnesia

You can always go back later and do the sidequests but you miss out on a ton of interesting world building/dialogue.

There's only like one or two quests that will impact the main story. Like the knowledge of what does ____________E________ stand for.
Just skip them for now, OP. After you get ending C or D, you unlock Chapter Select and can revisit any part of the game from any point within each chapter. (Think Bayonetta or Vanquish chapter-select mode) By the time you go revisit earlier chapters, you'll likely have any items and/or be overleveled for any battle-related quests to be a challenge. Enjoy your game, OP. I poured about 100+ hours into Automata, it's my GOTY 2017.

If you have only just started, keep in mind that you will want to wait till fast travel is unlocked, otherwise side questing requires too much running around.
Yeah this game suffers with serious pacing issues. Play games to enjoy them, play it how you wish.
you can "miss" them in the short run, but eventually you can go back via chapter select and go for completion.

Yeah they get tedious after awhile. I knocked most of them out on the first playthrough you don't have to do them again. The second playthrough went pretty quick and I only had to do a few sidequests exclusive to it.
