the institute was never given a plausible reason for doing evil things on the surface, and thus the other factions actions (which are in response to the institute) also make no sense
the power and wealth and organization of the railroad is revealed at the battle of bunker hill, they're better equipped than everyone one, that also makes no sense
the writing is absolutely terrible just like fallout 3, and there are no good guys, not even the minutemen
Railroad is the most annoying though, so as long as you don't pick them, you're ok.
