The issue was that the King didn't believe Zelda. But when Link went back in time, he still had the triforce of courage. It's like if Jesus showed up and said some guy was pure evil.

Why did Gannon survive in that ending again? Why did the sages not kill him instead of sealing him?

He had that? I thought he only got that after entering the sacred realm and then touching the triforce, which made it split into three and go to Link, Zelda, and himself.
It's like minority report. he hasn't technically done anything wrong yet so they pushed him out of this world as to not have to deal with the consequences of killing an innocent man.

Link could have played Zelda's Lullaby to Zelda and the King to prove he was important, the King listened to his advice, canceled whatever treaty he was supposed to sign with Ganondorf, he returned to the desert and years later he and the Gerudo started terrorizing Hyrule and that's when that cutscene in Twilight Princess where he donuts one of the sages happens.

The point is that in the future there will be a Link that runs around doing everything in his power to stop Ganondorf from taking over, leaving the Link that's there the option to go wherever he wants and not have to worry about Hyrule's safety. Cue Majora's Mask

doesn't mean shit when the sacred realm is literally another dimension. they lock ganon in it, and seal it back up with the master sword. he was not in the ending because he was absolutely trapped in the sacred realm. they tell you this.
The sacred realm is in another dimension but that doesn't mean it's unaffected by the passage of time or time travel.
From the perspective of Ganondorf in the past, just because a kid from a future where he sealed you away comes to your time, you don't suddenly banish like that.
If what you're saying is true, that being sealed in the sacred realm removes you from all pasts, presents, and futures, then Link technically never gathered the three spiritual stones and never opened the way to the sacred realm for Ganondorf to follow. By being sealed in the sacred realm, he would have vanished from the timeline entirely for more than the seven years that he did.

look at it like this. two separate timelines created by link going through time. in one timeline, ganondorf gained the triforce of power. this was fate. this was fated to happen, but link fucked with the natural order. so when he went back and told on ganondorf, fate was not stopped. if you think of these scenarios happening at the same time but in different realities, then at the moment ganondorf 1 got the triforce, ganondorf 2 got the triforce given to him. it just so happened that he was given it at the same time as he was executed. he was fated to have it, so he got it anyway.
its time and fate fuckery like that the reason why in the adult timeline there was no link to fight ganondorf when he was revived so the gods had to flood hyrule

I figured his mind was just transplanted on his past self's body. Like when Adult Link puts the sword back on the pedestal, he doesn't travel back as an adult, his mind just gets sent back to just before he removed the sword.

There should be a million Links in Majora's Mask depending on how much you go back but that's not how the Ocarina works it seems.
