-Society is already destroyed and even if they find a "cure" for the fungus it'll just mean a world of corpses instead of a world of zombos, and that can be accomplished just as easily with traditional weapons
-They have no facilities or supplies with which to actually create and weaponize (distribute) the cure
-According to the notes you can find, Ellie is not the first "immune" person they've found, they've dissected a bunch of other "immunes" and it was all pointless. Why? Because the ones who are "immune" aren't actually immune, the fungus they contracted mutated into a harmless version.

Killing Ellie accomplishes nothing. The fireflies were morons clinging to the faintest shred of false hope and willing to go to any lengths to keep that hope alive in their minds.
