Because data is stored unevenly on the disk, it will cause a vibrating effect when the motor spins it.

The problem often comes from defragmentation.
When data is heavily fragmented it actually helps to balance out the disk because the data is scattered all over the place. When you do a defragmentation, all the data is moved together so that it's quicker to access, but then you end up with a portion of the drive being full of data and heavier, and another portion of the drive being empty and lighter, and this throws the disk totally off balance when it spins.

it's called rotational velocidensity. don't worry, it's not a big deal unless you're trying to load a really, REALLY big file, then sometimes the velocidensity builds up and the disk can move from the momentum and might fall off and get damaged.

I've got one of those toshiba 1tb hard drives. it clicks and annoys me when plugged into my USB hub - no clicking when plugged straight into computer. is it not getting enough power through the hub? it still works fine but the clicking when in use is really annoying.
