The only issue between Japan and Russia is Norther territory of Japan. Historically, Japan and Russia fought for Manchuria and Korean Peninsula as you know Japan-Russo War and WW2. As a results, Russia lost Royal Family and Navy, and Japan lost Northern territory. However, it's very easy to fix Japan-Russia relationship unlike Japan-Korea and Japan-China because 1. Russia didn't have anti-Japan education unlike Korea and China, and 2. Russia and Japan have a common enemy, China.
Hence, if Russia returns Northern territory to Japan, and Japan allows and yields both Manchulia and Korean Peninsula to Russia, Russia gets along well with Japan and vice versa.
