Desmume is a sack of shit, developed by a sack of shit who hates Pokemon, and hence has straight up denied pull requests if they make Pokemon games run better. There's not much you're going to do to get around that
There are two newer DS emulators, MelonDS and Medusa aiming for much better accuracy. They are still very new though, no idea how well they're gonna run your Pokemon shit.
Desmume is shit, the author hates Pokémon too and refuses to fix bugs related to Pokémon (which also affect other games).
Use NO$GBA if you need performance or hell, use an Android emulator + Drastic.
Just buy a DS and r4ds

Do you have a Pentium 4 level of performance CPU? Any modern processor nails DS emulation.
But yeah, you're better just getting a DS Lite and a flashcart. They're cheap and you won't have this kind of issues.

An actual DS is dirt cheap.You can pick up functioning DS and DS Lite models on ebay for like 20 bucks, and then one of those reloadable cartridges for a bit more.

Give no$gba a try. It can generally run games better. The debug version of no$gba is really nice if you want to fuck around with memory and assembly code.

That emulator exists because one of the contributers/devs for Desmume was sick of the shit they had to deal with in the dev community for Desmume. They said fuck it and decided to program their own emulator from scratch instead of dealing with the bullshit. The forum posts leading up to that decision were rather interesting....
