I think it's mostly East Asian migration plus converts in between hipsters, martial artist freaks and Dragon Ball Z fans (it's huge in Mexico) you really don't need all that many people to outnumber Judaism which doesn't actually proselityze, I doubt Buddhists reach 100k in Mexico. Second most popular religion doesn't automatically mean there's a lot of them. It's just a couple thousand jews now.
Historically, it was mainly a result of jew-friendly policied of the kings, starting from Casimir the Great (the one from Civ 5). Expulsed jews migrated to Poland en masse since they were given plenty of rights. The union with Lithuania and the resulting religious and ethnic clusterfuck helped too - everyone was really anal about protecting his freedums and traditions and so freedom of worship and equal treatment was always a major issue. To the point that the nobles themselves, worried about the new French king and the St. Bartholomeus' Night's massacre that happened there not long ago, passed a bill in 1573 guaranteeing total religious freedom.
