I read the series. The title "master and commander" is his rank in the first book. The film includes portions of later books, after he has been promoted. The title of the film refers to his rank in the first book, while IMDB obviously refers to the rank he had in the movie. It makes sense that most people in the audience would have considered him a captain, and because a lot of the film borrowed from later books, it made sense to "promote" him.
