Not at all. The primary leaves die and fall off after the secondary leaves come in. It's normal.

Clip them off. Just wasting energy doing nothing
As it keeps growing you're gonna want to pinch off the leaves closest to the ground, otherwise they can get fungus if they get/stay wet

Obviously it needs leaves to photosynthesize, but think of it this way.. The more energy it focuses on making the leaves grow, the less energy it'll have to make the flower itself grow. One of the reasons we trim fruit trees

The ones in the picture are gonna fall off within the next couple days... But yeah generally you just pinch them off.. You don't wanna peel the stem
I grow hydroponically in a perpetual harvest setup. I use fiskars or if the stem is thin enough just clip it off with my fingernail.

Should add more perlite to your soil mix for additional drainage. Otherwise root rot may occur.
Yeah. Don't want to stress out the plant too much though so I've been too scared to. I underestimate the resilience of plants too much.
