I am a contractor who works on nuclear carriers, specifically habitability (heads, Berthings, galleys etc..) when in port or in a yard waste is disposed of in septic tanks or the locations sewage system. When at sea, it is flushed into the ocean via a saltwater flush system. Some waste water such as scuttlebutt waste, and sinks are treated to be reused on the ship as you can only condense so much freshwater at a time.
