Humanity needed Unobtainium to survive, ppl were starving back home.
So not only were the Mercs correct on strictly Utilitarian grounds (Earth population > Na'vi population), but they were doing what was needed for their OWN PEOPLE, who in their eyes SHOULD come first (unless your a cuck like Jake or that Ripley woman).
Add to that that the superstitious and uncooperative Na'vi were impeding the human mining efforts even though the loss of Unobtainium was not a matter of life and death for them (it was more a matter of the 'sanctity' of their forest) and they become even less sympathetic.
Granted that the Na'vi and humans did not have a very good dialogue set up, so that the Na'vi were mostly in the dark on some issues, but the fact is that time was running out on negotiations, because Earth was suffering and its a long trip home for these humans.
They gave the Avatar program a good shot, but once it started going off the rails it was WAY past time - they had to intervene militarily.
The fact is that the onus was actually on the leaders of the NA'VI to come to some sort of agreement, since they had vastly less power and more to lose if it came to an armed conflict.
Instead they showed nothing but animal contempt for mankind, with the film implying that they were at least partly under the control of the Planet-scale Pandora organism.
So in the end its one being (Pandora), trying to horde its Unobtainium (which it can't fucking use) from the billions of humans who desperately need that resource, and refusing to even negotiate properly, even though it has zero means of effective resistance against the full scale of human military power. Instead it uses its peons to stage a religious war.
Pandora is - at best - committing suicide by cop. At worst, it is genocidally anti-human.
Pretty fucking obvious who to root for.
