It's not that he was a Sith, it's the fact that a they knew a Sith was Dookus master and the true leader of the Confederacy. Since Since there can only be two at a time, and it obviously wasnt Maul, this leads to the conclusion that Palpatine was in fact the Sith master leading one side of the war, while also being the Chancellor leading the other side of the war. It's reasonable suspicion, and a good enough excuse to arrest the man.

Nu Canon establishes that a Jedi's connection to force relies on their surroundings just as much as it does on them. It also mentions the Jedi Temple was built over a Sith Temple, and the negative energy has been slowly"seeping" out clouding the Jedi's connection to the force. By the time of Order 66 has happened, the Dark Side of the force has become so powerful it is near impossible for a Jedi to sense other Jedi.

While that may be true, the Jedi's bottom line was still against the Sith first and foremost. Their warrant to arrest him was pretty much just a convenient excuse to act for their own self-interests, notably since they were 'supposed' to arrest him so he could stand trial, but instead attempted (and failed) to dispense lethal force almost immediately. Windu didn't even so much as mention the bloody carnage that the Clone Wars had wrought upon the galaxy, which Sheev had single-handedly orchestrated. All he cared about was snuffing out the last of an incalculably small minority of force users that weren't brainwashed into the rigid order of the Jedi since adolescence.

It's really weird, rewatching Episode III again. He wasn't so much outraged because that Sheev was a monster, but because he was secretly one of 'the others' who turned out to actually have a real shot at winning.
