Officer killing is memery (they did kill some and fired a lot during the army reforms, but people killed were usually the likes of Tukhachevsky - old bloody handed revolutionaries, not educated officers) the real reason army command was compromised was a lot more mundane - Political Commissars (who were usually normal party members with no military education) were mandated to enter all military institutions to maintain ideological purity. Effectively they had same powers as officers they were assigned to, every officer rank had a corresponding comissar type, who had same power except they could also overwrite the orders of the officer if he considered them to be ideologically bad. If the officer died the commissar was supposed to assume command.
That meant that every officer in the chain of command had this uneducated commissar guy second guessing and reporting on him at all times.
The institute of military commissariat was abolished in 42 after Zhukov finally managed to convince Stalin that it was a fucking awful idea. After that they were renamed to politruks and had no more executive power, simply reading lectures about communism to soldiers and stuff like that.
