Yanqui here, considering traveling to Southern Brazil and Uruguay. If I fly into São Paulo and take a bus or something south along the coast, am I going to get robbed, kidnapped, raped, or shot? I'm tall and very pale white, so I feel like I'll stand out badly.

No, it is pretty damn safe in the areas tourist related, the only places that you would have to evade are places that tourists would never go anyways.
South Brazil specially you will have no problems there.
Corruption is still a big thing but finally some people are getting punished for it, so we might see some changes in a few years to come.
Now first of all, if you're white you won't stand out, around 50% of the population is white.
The chances of you getting robbed in the middle of the day are really low, almost never happens, only happened to me when I was walking alone at night (once in SP).

And the best places to live in my opinion is in the south states, Santa Catarina, Rio Grande do Sul and Paraná.
You'll be fine in São Paulo, it's the 2nd safest state in the country. As long as you don't fall for those guys that trick tourists into wasting their money on useless stuff. There isn't as much "favelas" here as there is in Rio.
When you leave São Paulo you'll reach Paraná, you should be more careful there as it is most dangerous state in Southern Brazil, just stay away from poor parts. It's the place where you will see most non whites in the south.
And then you arrive in Santa Catarina, it's the safest state in country, it's where the oktoberfest happens, you'll be fine there, you will still see non whites because there's going to be loads of tourists there, but they won't do much harm, don't fall for any trickery.
Rio Grande do Sul will be the same as Paraná, just safer. enjoy the view.

To be honest, my entire view of Brazil is based on "Cidade de Deus" and "Tropa de Elite." I know that'd be like basing one's view of America on "Goodfellas" and "Casino" or something, but it just sits there in my mind.

I live in Santos( Sao Pualo State) pretty big city and I was never even closed to getting robbed, even walking at night on the strets, the only black people we have here are a handful of hobos and even them politely ask if you have some change to give them.
You'd have to visit the historic/more traditional areas. Big cities tend to be bland and uninteresting. I'm from Caxias do Sul, it's lovely, but boring. I'll show you some of my favourites.
First places you should visit in Rio Grande do Sul are in the Serra Gaúcha region. Those are the Highlands located at the northeast of Rio Grande. Beautiful scenery.
