You've got 360 degrees of movement so you want to be able to see as much as possible at any one time, a transparent bubble makes perfect sense as a cockpit

One is for control of the vessel itself, the other for fighter launches. It's based on the design of real-life carriers that have two bridges (in the USN, the interior bridge is for ship operations and the visible one for fighter launches)
