Because some mutants cannot control their powers and would kill anyone around them accidentally. A lot of these powers are more destructive than a fighter jet and they can't leave them at home like a gun or atleast put them in a holster with the safety on. Some mutants are fully aware of their own abilities and abuse them for selfish gain, crime, or straight out sadism like Juggernaut, Sabertooth, Omega Red, Mystique, Magneto, and many others. Some mutants are not bad but accidentally hurt large numbers of people like Xavier did in Logan, Rogue, Cyclops, and many others. That's why everyone fears mutants.
