Remember when the Ozymandias episode of Breaking Bad aired and GRRM posted about how now Reigns of Castamere wouldn't get an Emmy and he wanted to make a character fall and do something worse than Walter White ? And D&D said that GRRM told them to have Shireen burn. I'm pretty sure that was when that decision was made, which would have been a few months before they wrote the season five scripts.
So yeah it will play out different in the books and he basically confirmed he had massively changed a character's story that died in the show.
