Matrix Reloaded was the best of the trilogy and I sincerely think Revolutions is solely responsible for both sequels getting maligned. No one was talking shit about Reloaded as far as I can remember until Revolutions came out and failed to deliver on everything Reloaded had promised.

The ending scene where Rage Against the Machine comes on and he flies away gave me such chills as a 10 year old.

Back when a movie that really felt like something new could come out. Now we can only hope it's well made, but when was the last time that you felt like you watched something new?
Maybe it's not the movies but me getting older though. I miss being as excited about movies as I was when I was 10.

The originality of The Matrix seems unparalleled to me. Maybe I just haven't seen enough older movies though. Not sure if you've seen this or what your tastes are but I think that this one is pretty original. Not too new, I think 2008. A bit dramatic but my favorite movie.

Didn't watch it 'cause I kinda quit Aronofsky after Requiem For A Dream (I had liked Pi).

Btw, plenty of the things that Matrix did had already been done before but Matrix put it all together, with some really novel aesthetics (at the time) and even until recently they were still being ripped off.
The best proof at how original the first movie was, is how the sequels failed completely in repeating the success of the original one (and I don't just mean commercial success, but creative/artistic success).

Not the case at all. What the original Matrix did well was deliver an amazing action experience with elements of drama without jamming its head up its ass by taking what are for the most part inherently ridiculous ideas far too seriously. Sure, you had a bit of the oracle and "the one" and so on, but you also had Neo flying up an exploding elevator shaft saying "there is no spoon". It made fun of its own seriousness. As soon as Neo walked into that room with the architect in the sequel the series had gone to shit. It had become self-important, probably due to the immense success of the original. It didn't take a third movie to come out to realise it would not deliver. It was crystal clear from that scene, because it wasn't even just about whether or not it "would deliver", it was about the complete tonal shift from self-aware action genius to pretentious blathering thriller with nice action scenes.

I had always heard that Cypher entering the Matrix on his own was a plot hole and that you needed another person to send you in. Is this true? Did they resolve this? Maybe the scene where it showed him speaking to Agent Smith and eating the steak was in the past? Was there ever an explanation for this?

Its the movies. I barely watch new stuff. They put all their resources into existing properties (which also end up being bad).

I must watched the lobby scene hundreds of times thinking it was the greatest thing ever. After watching it several times I was able to understand the story and it actually made me think we could very well be living in a computer program

Movies continued to rip it off for years to come. That's being ahead of its time. Not the most groundbreaking film ever, but I feel it was one of the last few that really changed how mainstream movies were made up until then. The most recent is probably Lord Of The Rings.

We don't have enough information about how the Matrix interface works to say whether it's a plot hole. Maybe it's perfectly possible to jack yourself in (maybe Cypher says he's going to go do some martial arts training or visit The Woman In the Red Dress for a couple hours) and the operator is just best practice. Maybe the operator can't always see what you're doing specifically so he could have the meeting secretly. We just don't know.
