No, when she swaps out shells the encased brain is always taken out and put back in. In the show there were physical diseases associated with the organic parts of cyberized brains that played a large plot point. Also Motoko already having an entirely cyber brain with no physical human parts would render the impact of the first movie's ending practically nil.

I swear to god. The people behind this film didn't even watch the entirety of the source material or give a shit about it. It's like they had 50 people go watch a single episode/portion of the movies and then had them all come back and describe whatever cool shit they saw, and then they took that and tried to hamfist it into a movie.
I still don't even understand why they had to drag Kuze into all of this. It could've been some random new no-name hacker villain or something. But fucking no. They made it Kuze for only god knows why and completely removed his defining traits.
And at the end of the movie, Motoko still has her brain case. I have absolutely no idea what the fuck is going on.

I had to see it, I wanted to see if the white washing was justifiable. It wasn't, poor acting, simplification of the plot, whitewashing was excused as a method of lying to Motoko of her past.
