Yes, that really happened. Or maybe it's exaggerated propaganda by the people who deposed him, it's hard to really know. But it's what the official records say, and that's what matters, right? And Benedict IX is hardly the only "bad Pope" of the middle ages.

Anyway, the Pope isn't infallible all the time, only when he's explicitly being infallible, which presumably doesn't include when he's in the middle of a big gay orgy. In fact, according to official dogma, technically nobody can be sure that any Pope before Vatican I in the 19th century was ever infallible, although practically they usually take a lot of the proclamations from the 16th century on as infallible.

The Pope Joan story itself is pretty improbably, as she wasn't supposed to be the daughter of a powerful noble, but rather a genius woman who conspired with her husband or lover to disguise herself as a man and infiltrate the Church and get elected on her merits.

But in the real 11th century, if one of the powerful noble families ran out of men and tried to put a woman on the Papal throne and dare anyone to say anything about it, the only people who'd try to stop them would be the same people already trying to stop them with a male Pope. So, it probably could have happened. But running out of men doesn't happen all that often—it's not like running out of King candidates, where they have to be primogenitive descendants of a previous King or something, it can just be any trustworthy or easily-puppeted cousin.

You're overestimating Moffat, he's a shitty writer but not THAT shitty. They made it obvious that Missy is in the vault, yet didn't show her. It's the classic "say somebody died but don't show the body" cliche, it's soap opera tier but at least it's better that telling us Missy is in the vault and then not showing it for 2 episodes.
