For one thing, just because Superman is so godlike doesn't mean he's the only one with super powers. Every second person in his universe can fly or tear a car in half. Manhattan is the only one of his kind in his universe.

Dr Manhattan is seperate from humanity because HE IS.

He can see his own personal timeline, constantly, hes not *there*. Hes 20 minutes from now, hes 3 years ago, hes a year ahead. Hes not superman.

One is omniscient (also omnipresent and nearly omnipotent). The other isn't.
One is a human become alien, the other is an alien become human.

Because Superman thinks, sees, understands the things from a human level point of view.

Doc sees things from a point of view hugely larger and more complex. Initially he was still bound to the human race, his disinterest grew when he took confidence with his new condition.

That describes all sorts of characters, like Spider-Man. Superman and Doc don't have the same powers either.
Honestly the only way they are similar is their role in the world and the amount of power they have.

They're not the same, they are different. They also have different powers and I'd argue Dr. Manhattan is more powerful. Super is not a God, very close to one sure. Dr. Manhattan literally can create and destroy things at a whim.

Doctor Manhattan was written decades after Superman, with the understanding that an overpowered (Mary Sue) hero needs to have some interesting flaws (kryptonite is not very interesting after the 100th time) to keep the story from being boring and predictable. Doc keeps the story interesting by falling out of touch with humanity. Superman keeps the story interesting by being a pseudo-villain in 1/20 plots, and by letting the other 19 plots be boring by saving the day in an obvious way.
