The other mecha is 'possessed' by one of the monsters. I believe the twist is that the mechas are built using leftover monsters' DNA/technology.

His father, the man in charge, activated the auto-pilot system/AI, because the kid was refusing to kill the possessed mecha because he didn't wanna hurt his waifu.

Yes but it was a different character in the show. Also the shot of the mecha strangling the other mecha is similar to the kid strangling his redhead waifu in the original end of the show because he was sexually frustrated or depressed I don't know.
It's all just a metaphor for wanting to fuck and kill your waifu while hating your daddy.
