Because like what Locke says when the Hammer comes and uses its EMP it friendly fires the humans own equipment, wiping out all their targeting systems as well as all of their AMPs. the EMPs would get rid of the current wave attacking the city but one use is enough to cripple the defence while the machines can just create another wave

its somewhat implied throughout the series that the Machines never really wanted to straight wipe out humanity, call it sentimentality maybe. the Matrix was something of a mercy and the architect basically says that they don't really need the humans and can quickly develop an alternative, its just more preferable to have them around then not

Why start a charge toward giant elephants with your horses? So you can poke them in their legs with your tiny swords and spears while you suffer major casualties?
