I like to think that the machines had some version of the laws of robotics that they get around it by creating a zero-th law where they can violate the other laws if its in the ultimate benefit of humanity.
The machines didn't want to kill them all, they just knew they couldn't peacefully coexist so they did the next best thing, they neutralized them as a threat.
Since they've all got them plugged into the matrix they harvest energy from them just because machines like efficiency, and they might as well recover some of the energy drain.

The first movie very much treats the random people in the matrix as sheeple that are just sleep waking through life. Everything is so dull and everyone is just acting like a machine. They're not using their full potential. Weird shit happening in the matrix activates people's almonds and steal more compute cycles from the programs running on the rest of your wet ware.
Think of it like they, this figured out a way to do the "Humans only use 10% of their brains" thing in a slightly less cringy way.

there are lots of way to spin it but all of them are going to make your average viewer get a little lost. So just go with battery. It's clean, it's simple and easy to understand for everyone.
