The amount of still shots that are minimalist despite being laden with details. To get an idea of the degree to which each shot is symbolic, you can take a look here qmisato.tumblr.com.
I also like the focus on cuts. Anno said something to the effect of how he didn't like it when films tried to make every shot have tons of details as it would confuse the viewer, and that films should be made so that viewers can analyze them by seeing them in motion -- not by pausing and analyzing individual shots.
I also like how understated a lot of scenes are. Like when Shinji sits by the cliff in episode 4, he's actually considerint suicide, as that location is a well known spot in Japan where many people have committed suicide. However, someone who doesn't understand this context might fail to pick up on it due to how understated it is.
