Timeskip with Steven Universe. They take the ship out again but due to bad calibration, they undergo relativistic time dilation. Steven gets back just in time for Greg to die of old age. Connie is in her 40's. The townies are gone, off living their lives. Steven is pretty torn up. The Gems just shrug.

How would Invader Zim fare if you took away all of the comedy? I'd just probably end up with either Zim killing Dib in the most horrible way possible or Zim getting captured and dissected in a 22 minute long episode. Depends on who you consider the bad guy. Maybe they just end up killing each other and none of their respective species even care.

That's the relativistic time dilation; IIRC if the ship is accelerating to nearly the speed of light then time would pass far more slowly relative to earth. So even if Steven doesn't have gem levels of lifespan, he could wind up in a situation where he's torn out of time.

I'm only 3 episodes in, but I'm familiar enough with the source material to know that things are inevitably going down that route anyway. As far as changes go:
Battle scenes would I guess become more graphic; Clone soldiers shot by droids would clutch at burning laser holes while being held by their comrades
Droids stop talking like comic relief, they're now silent, soulless automatons. More emphasis is placed on the fact that while both armies are endless, the droids themselves aren't capable of pain or fear and thus have a psychological advantage
Ashoka could lose a limb a some point
Anakin appears/acts slightly more unhinged. He tries to keep it together in front of Ashoka, but you can tell there's something dark just beneath the surface

It'd also work if they rebel but never question their purpose. One day the droids just shoot down the people nominally controlling them and keep going after the Republic. After all, the meatbags will surrender when they still have an army in the field just because their lives are in danger. Unacceptable strategic and tactical weakness. So you've now got a completely out of control army of droids that no longer have any real command and control you can hit.

They'd take more opportunities to kill characters off, and more violent deaths would take place on-screen. We'd get an episode following a character being sent to and dying in a concentration camp. At least one of the parents definitely wouldn't come home, and the kids would gain no amount of consolation.
Honestly, though, you wouldn't have to change too much to tip the series into "extreme and depressing." Just make the characters all a little more unlucky in some key scenes to alter the end result. You could even make a decent show from it if handled carefully, but you'd have to throw out a lot of the charm and completely alter the tone. More likely it would suffer from the change.

Well, there's certainly a lot that can easily be worked into a more depressing setting.
Homeworld's genocidal actions and attempts at experimenting with their own kind are given more focus and weight.
Rose was less of the perfect mom who loved every living thing, and much more difficult to pinpoint on her feelings towards Greg and humanity as whole.
Pearl would be full yandere for Rose, harboring a deep resentment for Greg as well as Steven, likely culminating in trying to kill them both at some point.
Lapis would have gone insane with her imprisonment way past the point of any rescue, and simply being a big ball of destructive insanity. Her relationship with Jasper would end up being that of Jasper taking her and using her as an attack dog, prodding and abusing her to further make her more unhinged and powerful, until the dog bites back and either shatters Jasper, Jasper manages to shatter her, or both of them die.
Peridot wouldn't have the development needed to become silly, or at least not until much later. Her lack of individuality would guide her personality, as she forces herself to be the perfect emotionless drone and punch down her misery for as long as possible.
Garnet and Amethyst would probably remain the same, just certain aspects of their story exaggerated to be darker. Steven would start the same way, but be shaped by the horrors of war all around him as the series progressed.
