We can assume he has gained a lot of knowledge from his time in the Lodge, but not necessarily about Judy in specific. He certainly knew about Bob but the ending seemed to suggest that he has once again underestimated the magnitude of the forces he faces.

The cellphone thing was actually quite an ingenious way of giving her a pretty significant (if a little underdeveloped) character arc. At the start of the series she doesn't understand how cellphones work, but her realisation at episode 17 when the real cooper calls means she basically ends up saving the day by shooting Mr C.

I mean, I don't think she's the frog bug, that resembles more of the jumping man, also Sarah's face was superimposed over the Jumping Man's body during one scene, and the way he goes down the stairs almost feels connected to how Sarah descends the stairs in the pilot.
