Also if I have two video files, one lower quality than the other but has a commentary audio track, how do I transfer the audio track to the high quality one without losing quality?

Time it yourself, or just sync the subs yourself. You can do it in both MPC and VLC so there's no excuse.

What you want to do is called muxing. Whereas transcoding is essentially converting frame by frame into a brand new file, muxing is taking the stream and putting it in another container. I use MKVTools for this. Just put your input files in, check what streams you want (I guess you'll want the 1080 video and both audio tracks) and it'll make a MKV file with all that in it.

you can extract subs or audio tracks from any mkv file using MKVToolNix GUI
just look up a tutorial. you only actually need a command line to do it.
mkvtoolnix.download
then use the program to remux it into a new file. you don't need to reconvert anything.
