That was a quickly thrown together ending. Hideki Anno's original ending was always End of Evangelion.
The Tokyo Broadcasting Network refused to air the content in the original episodes 25 and 26, which were reworked into a theatrical release.
With little to no budget left, and TBS refusing to broadcast the original ideas for episodes 25 and 26, Anno was allowed to make a low budget TV safe ending.
