The only way to salvage this film series at this point is to let someone, Blomkamp or another, to wrench the thing away from Ridley's cold, hack hands and retcon it back to the end of Aliens, as he planned to do. Even then you can't undo the scars all the other useless movies have left.

Yeah I mean after Prometheus and especially Covenant I have no expectation that there will ever be another good Alien movie again. No doubt the studio will let a few years go by then try to re-boot or take some other direction with it, but it's beyond saving at this point unless you pull a Star Wars Expanded Universe and just pretend nothing before Alien or after Aliens ever happened and start over there.

Make the movie take place like 5 or 10 years after the end of Aliens/Alien, 3 and center the plot around Marines onboard a Colonial Marine Transport vessel that is returning from a tour of duty fighting space rebels or the Union of Progressive Peoples

Start the movie off during the heat of a firefight between the Marines and Space rebels on some backwater colony world; scenes of the Colonial marines in action using their iconic Pulse Rifles, Smartguns, Incinerators and add in some new fun weapons and gadgets. Marines would get some interactions with each-other to flesh out their characters of course.

Then after the battle is over segway off into the return home trip aboard the ship. On the way back the ship gets a distress call to a colony nearby and they reroute course go off to investigate.

That's just what I think would be pretty good.

The story can be pretty open with what happened on the Colony too, like maybe someone infected with a chestburster landed on a ship a burst, or that they found Xeno Eggs in a cave while mining or in an ancient crashed ship; or maybe it is never truly figured out by the films end.

Also since they are on a Transport Vessel it means no nuke it from orbit which could make the predicament worse and more interesting.

Even though the Marines were able to kill quite a few the Aliens had numbers which is what made them really scary. They just threw themselves at the auto turrets in the special edition. They are like Ants and they just keep coming.

but no horror film could capture that absolute dread of being lost in space. Xenomorph was a force to be reckoned with, aliens made xenomorph a joke by mass massacring them. True horror in aliens lies within that a single xenomorph is untouchable, and that sigourney was able to kill it off only with pure luck.

that being said, the only thing that even compares to the original franchise is the game: alien isolation. If you like the existential horror of the original film, i suggest you play that game.

The aesthetic and the theme of Prometheus was incredible. The story was ok (except the dumb scientists). In fact, Prometheus is good if you forget it's a prequel.
