(If Civil War and/or X-Men 1 hadn't come out, I would have had this lead to an immense paranoia in the public that leads to a demand for mutant/superhero registration).

I'd do this, with the added part that Xavier/the X-men are what everyone is afraid of, not Magneto, because of the mind-fuckery. Stark mass-manufacturing Magneto's helmet and later miniaturising it and shit like that.

It's just not believable that a government would be afraid of a guy who can just fuck around with metals, not the dude who can make the leaders of the world do whatever he wants without anyone knowing. Xavier is the threat that they'd fear and the mind-wipe would be a good starting-point for it to go into fullscale registration territory.

Keep them in separate universes, with crossovers being "Crisis on Multiple Earths!" style. It's not plausible for mutants to have been there all along in the MCU now. At least in the comics, the X-Men were introduced very early relative to the other books.

Integrating F4 into MCU is easy as fuck. They went into space in the 70's and some space phenomenon happens like it does all the time in Star Trek. Space time dilation shenanigans happens and they end up crashing back on earth in the modern day with their powers. Movie would be about their time in space looking for away home and doing space science shit. Encounters with various aliens and figuring out a way to get back to earth.

No mention of MCU until the end of the movie where they crash back on earth and the Avengers investigate. They tell the Avengers that Galactus is coming.

While in the quantum foam Antman encounters a family of white people and a big orange rocky buddy desperately trying to return from the negative zone by surfing the Q foam (whatever its called in the mcu).
Like homecoming their origin has already happened but it took place in the early 1960s. They have been missing ever since the NASA dimensional portal accident. They are the fantastic four...they are funny and proper ages and white as fuck. They return after being lost in space so to speak and new adventures of a time displaced family begins. namor will be 100% nigger tho so we can have some popular flirty miscegenation with that fucking whore susan)

You could even work Guardians into this, with the FF meeting them in space and thinking they're in their own time because Peter is listening to old music and knows nothing of modern culture. So all they're wondering is how the fuck they've done state-of-the-art space travel shit only to find another human out there already. Then later they finally realise that they've travelled to the future, maybe when they return to earth and find some old worn commemorative statue or plaque of themselves in the court-yard of a Stark building that used to be their research lab.

In the accident that gives the F4 their powers, they are killed instead.

The X-men spend the entire movie beating up the Avengers

I had the idea of integrating them with the wider MCU via Cap, like how Spider-Man was brought in via Iron Man.

The FF, working on some prototype fusion space drive in the ~70s end up getting transported into the future. There, they make friends with Cap who offers to help them adapt since he's been through something similar. Reed and Ben were kids during WWII and idolized Cap, so they don't mind spending time with him. In a wink to the audience, Johnny doesn't like him and is notably never seen in the same shot as Cap. The FF becomes instant celebrities ("America's forgotten heroes" or something) as a neat reminder of a simpler age and not being bogged down with current politics.

Meanwhile, Doom, who was also a scientist on the same project and already disliked Reed, gets FLUNG INTO THE FUTURE but his face gets messed up due to plot. So now Doom is in a strange time, with no friends or family, until he tries to go home - Sokovia. He sees the country destroyed, and blames the Avengers, specifically Captain America as the leader of the team. When he sees Reed and co in the future being awesome and powerful AND hanging out with Cap, Doom decides to take them down.

This is a Doom with zero connections and zero resources, essentially an evil version of IM1 Tony (and I'd push the parallel, IMHO). He builds a suit of armor to level the playing field and sets out to destroy the Fantastic Four. In order to not make Cap a member I'd have him removed from the battlefield early on through whatever means (maybe he's chasing a false lead elsewhere).

The finale is the FF versus Doom in the ruins of Sokovia, with Reed managing to outwit Victor. Victor escapes, however, swearing revenge (full ham or go home).

End-credits scene is a news bulletin: Victor Von Doom takes over Sokovia, scene of the battle with Ultron, proclaims the Republic of Latveria and declares war on the United States - and the Fantastic Four especially.

The Fantastic Four movie would take place in the 1960's. The names Reed Richards, Johnny Storm, Susan Storm, and Ben Grimm are household names. The Baxter Building is a public place that the public is allowed to see (The Fantastic Four only live/opperate on the top stories) We learn the origins of the FF through a presentation that the public sees. One of the first scenes is Reed Richards flawlessly solving a problem that an aging Howard Stark has with one of his inventions. The plot would involve a portal opening to the Negative Zone and Annihilus trying to escape. The Fantastic Four goes on an adventure in the Negative Zone to defeat Annihilus. All 5 escape the Negative Zone in the climax and end up in modern day New York because this version of the Negative Zone has time pass differently. So a few days in the Negative Zone equates to decades in the real world. They defeat Annihilus and now need to learn to live decades in the future. This would explain why the Fantastic Four were missing in the rest of the MCU.

Get Brad Bird to direct because he already made the best Fantastic Four movie when he made the Incredibles and he proved he can do live action while working with an ensamble cast with Mission Impossible 4.

X-Men wouldn't be hard to integrate into the MCU since the X-Men and Avengers mostly stay separate except for a few occasions right?

X-Men as a team could be integrated, but the concept of mutants is much much harder to fit in.

The last time Brad Bird worked with Disney was to make Tomorrowland which was garbage but looked neat.

I don't think X-men and Mutants need to be a thing that have ALWAYS been part of the MCU, you can easily introduce them after Infinity War with people already Wary of Super-Humans because of mass-destruction and the fact that most aren't working with the government like Tony and his avengers

Fantastic Four are scientists/astronauts from the 60s who get teleported to modern day through a worm hole cloud. During the process, they mutated into the superpowered selves. Before, Dr Doom was Richard's school colleague until he was an accident and left. Dr Doom now is living in Latveria for years and has taken over and made it a secretive fascist state. He has been able to live so long thanks to his technology and Magic.

Mutants have been around for a long time but are kept secret thanks to Prof X. Magneto does something and exposes Mutants to the public. Prof X uses a team of X-Men (Cyclops, Marvel Girl, Wolverine, Jubilee, Gambit, Rogue, Beast, and Storm). Wolverine served with Cap during WW2 and later was captured by Weapon X.

What can they do with the X-Men in the MCU? All their major stories have been done now.

For the X-Men, after Infinity War's all said and done, make it so that something involving the gauntlet triggered the activation of the latent X-genes in many humans. While this whole mutant outbreak is happening, everyone is freaking out at the prospect of a major chunk of society suddenly gaining the ability to be as destructive as the Avengers. Geneticist Charles Xavier comes out in favor of the mutants, secretly being one himself, but mentally manipulating everyone to not realize that. He also says that mutants have been around for a while, but have kept hidden and were in vastly smaller quantities than now.

The movie would take place a few years after the gauntlet's fuckery, so we could see Scott and Jean and the others' powers activate via flashback. Logan would be one of the "hidden mutants" Xavier mentioned. The first movie would be about Magneto, now a Big Boss/African Warlord trope hybrid and Bosnian genocide survivor, rising up and claiming that the mutant outbreak is fate, and now he has others like him to inherit the earth (and he'd be convinced that Wanda and Pietro are his kids).

Somewhere along the line, General Ross would be involved in authorizing Bolivar Trask's Sentinel program.

As for the F4, we'd see clips about how a famous yet eccentric scientist, his hot wife, her brother, and the scientists' best friend/fighter pilot, went into deep space as part of the scientist's private spaceflight corporation. The movie starts with them returning a while after their flight, now with powers and shit.
