Hippie Stan's original plan was to have Charles be legitimately evil, and Magneto as a misunderstood freedom fight. Because at that point in time, School/Establishement = Baaaad & Rioters = Gooood. Obviously that didn't catch on, and Magneto just became the antagonist.

As for why? He's a legitimate speciesist, he always fucks people over and is a hypocrite. You can find "good" traits in him, and he did grow as a character, but he always ends up reverting to his villainous ways. He's a tad better than Doom, but he's an elitist, so...

Because he basically wants to kill off "normal" humans and leave the world to mutantkind. Genocide tends to make someone look pretty goddamned evil, no matter the cause.

Before getting de-aged, and Moira tampering with his mind, he was an unabashed global terrorist.
Did he have good intentions for the members of mutantkind who agreed with him? Sure. But those who disagreed were no better (and in fact worse) than baseline humans. By pre-UXM 150 intent, he was a shitty person. Claremont humanized him, and showed him as a shitty person with a good heart and a sense of honor, but then revealed that those traits may have not been inherent with the mind alteration reveal in adjectiveless X-Men 1-3.
He's stated time and again that acts of aggression toward him by other mutants is just as much an act of war as by humans.
At best, he uses people toward his ends (Bunn Magneto), or just tries to live in hermitage ('91-'95 Magneto). On that note, Magneto did not always condone the actions of the Acolytes.

TL;DR - Morrison had a very valid point, even if you like the more morally grey and quasi-heroic Mags angle.
