Autism, Dooku was in shock that after 20+ years of service (and at least 10+ planned) that his master turned on him so jarringly.

However that doesn't really excuse the fact that he stayed silent for so long, I do think though that that shock stacked on top of all the other ones (Anakin blindsiding him with Djem So, Anakin somehow managing to outmaneuver fucking him, DOOKU) and with the guilt of having just potentially maimed Obi-Wan, who he considered a grandson, plus his OAP brain starting to fail already, all of this compiled to fuck him over in the end.

What reason would Anakin have to believe Count Dooku?

The only two people in the room were Palpatine and Anakin (and himself). Obi was KO. Once he realized he was given a death sentence the only person he could appeal to was Anakin, the successor his old master threw him away for. There was nothing to say or do.

What if Dooku didn't know that Palpatine was Sidious? Palpy hid his Sithiness from the Jedi for years, right to their faces. Who's to say he couldn't use the Dark Side of the Force to obscure his identity from his apprentice? That's how I interpreted Dooku's horrified look, when he hears Palpatine's Sidious voice, and realizes that he kidnapped his Master. He realized that his Master had punked him, and was beheaded before he could say anything about it.

This. Dooku would never have done something like place the entire Sith Grand Plan in jeopardy just to save his own life. He was beyond that. When he realized what was really happening he was shocked but then resigned himself to the fact that his death was necessary to destroy the Jedi and the Republic and bring about Sith control of the galaxy. That was a sacrifice he was willing to make because he believed that much in his purpose.

Dooku was a more of a dark Jedi pawn than a true apprentice, and he never showed any interest in the Rule of Two or the continuation of the Sith, his only goals were to bring peace and order to the Galaxy by any means necessary and he felt that the Sith were the best route to that.
